Abstract This paper is an extension of our previous work Bayesian Estimation for Comparative Assembly (BECA), a framework that uses Quality (Q) values for identifying probabilities of the base calls for every read and subsequently uses them to find probabilistically the best alignments and the consensus sequence. BECA used the `alignment-layout-consensus' paradigm to identify the novel sequence. However, it drifts away from the traditional algorithmic approach to adopt a more intensive probabilistic measure, treating every quantity as a random variable, including the reference sequence, the set of reads, the alignment and the novel sequence. This paper extends BECA by using Gibbs sampling for further iterations of BECA. The first iteration takes the reference sequence and the set of reads to arrive to a novel sequence. However, after each iteration the new novel sequence is assumed as the new reference sequence and the process is repeated such that after a number of iterations the final sequence matches the true sequence with minimal errors. These iterations are done with the help of Gibbs-Sampling thereby referring to this algorithm as Gibbs-BECA.
